چکیده

This article introduces a manually curated data collection for gene expression meta-analysis of patients with ovarian cancer and software for reproducible preparation of similar databases. This resource provides uniformly prepared microarray data for 2970 patients from 23 studies with curated and documented clinical metadata. It allows users to efficiently identify studies and patient subgroups of interest for analysis and to perform meta-analysis immediately without the challenges posed by harmonizing heterogeneous microarray technologies, study designs, expression data processing methods and clinical data formats. We confirm that the recently proposed biomarker CXCL12 is associated with patient survival, independently of stage and optimal surgical debulking, which was possible only through meta-analysis owing to insufficient sample sizes of the individual studies. The database is implemented as the curatedOvarianData Bioconductor package for the R statistical computing language, providing a comprehensive and flexible resource for clinically oriented investigation of the ovarian cancer transcriptome. The package and pipeline for producing it are available from http://bcb.dfci.harvard.edu/ovariancancer.

Wiring miRNAs to pathways: a topological approach to integrate miRNA and mRNA expression profiles

The production rate of gene expression data is nothing less than astounding. However, with the benefit of hindsight we can assert that, since we completely ignored the non-coding part of the transcriptome, we spent the last decade to study cell mechanisms having few data in our hands. In this scenario, microRNAs, which are key post-trascriptional regulators, deserve special attention. Given the...

Quantitative Profiling of Single Formalin Fixed Tumour Sections: proteomics for translational research

Although re-sequencing of gene panels and mRNA expression profiling are now firmly established in clinical laboratories, in-depth proteome analysis has remained a niche technology, better suited for studying model systems rather than challenging materials such as clinical trial samples. To address this limitation, we have developed a novel and optimized platform called SP3-Clinical Tissue Prote...

Individualizing care for ovarian cancer patients using big data.

Over the last 10 years, numerous studies have attempted to determine a prognostic molecular signature for ovarian cancer, with little success. In this issue of the Journal, two articles leverage the wealth of data produced from gene expression microarray array studies to assess gene expression signatures for predicting outcomes in patients with ovarian cancer. Waldron et al. (1) present a frame...

Establishment of Patient-Derived Tumor Xenograft Models of Epithelial Ovarian Cancer for Preclinical Evaluation of Novel Therapeutics.

Purpose: Ovarian cancer is the leading cause of death from gynecologic malignancy in the United States, with high rates of recurrence and eventual resistance to cytotoxic chemotherapy. Model systems that allow for accurate and reproducible target discovery and validation are needed to support further drug development in this disease.Experimental Design: Clinically annotated patient-derived xeno...

I-25: Gamete Cryopreservation for Cancer Patients,Ethical Considerations

Cancer patients often receive gonadotoxic treatments, such as radiation or certain chemotherapies. The doses and regimens used for treatment vary in different individuals and cancers. Recent progress has improved the survival rates of patients with cancer, often using highly aggressive therapies and combinations. This results in growing numbers of cancer survivors, some of whom will be sterile ...
